Bombable cave problem

I've been working on my quest for a few weeks now and I'm mostly done with it, but I've run into an odd problem. I've been adding bombable secret rooms to the overworld and for some reason only some of them work correctly while others don't. The ones that don't work correctly will allow me to bomb the tile and it will disappear revealing a cave, but as soon as I enter the cave and leave it again the cave is replaced with a plain gray tile that link can walk on and the cave entrance is no longer there. I've checked several times and it looks like I'm doing everything the same between both the working and non working caves. The only thing I can come up with is that it somehow matters which variables I set first for the cave to work, but if this is the case I haven't figured out the order in which they need to be set.
